Also known as the anti-hero. I had a high school English teacher who preached that Easy Rider had the first anti-hero. I'm sure the concept has been around longer than that. I've used the example of Vlad Taltos before, are you familiar with that protagonist? He's a professional assassin, but you love him anyway. He's a great protagonist.
